For the shelves above your workbench, storage rules are much the same. If you have cabinets, you can store plastic bins inside them which are stackable and conserve space. If your shelves above your workbench are open, however, you might instead want to consider open bins which are stackable but which you can reach into directly. Color coding your supplies can make them easier to go through to find what you need. Since your hands will probably be full with what you’re doing when you realize you need a part, this can be very helpful.
Don’t forget to label your electronic storage boxes clearly so you know what’s inside at a glance. This is particularly important with stackable boxes which you can’t see inside unless you are looking at them from the top. Labels on the sides will make it easy to slide out the container you need. Since you’ll probably have dozens and dozens of boxes, you may also want to make a spreadsheet telling you where everything is in case you lose track while you’re doing your organizing.
